Does this only affect conversions done in Israel?  Those done outside of Israel are currently accepted, correct?

That is correct and it only concerns rights under the Law of Return. In matters of religion the Orthodox establishment would still get to view such non-Orthodox conversions as illegitimate and treat those who have converted via non-Orthodox auspices as non-Jews. In addition the court left open the option for the Israeli government to pass laws declaring that any such conversions conducted within Israel are invalid as to the Law of Return.
